As a city of the third class in the state of Kansas, the City of Tonganoxie is mayor-council form of government. The mayor and five council members are elected at-large and serve four-year terms.

The mayor recommends and the city council confirms the annual appointments of the city clerk, police chief, fire chief, city attorney, and city engineer.

The city administrator position is created by ordinance under the city's home-rule powers and serves at the pleasure of the city council.
